כאשר מטילדה מגיעה לבית הספר 'נאות יגונים' היא הורסת את תוכנית החינוך של המנהלת הגברת קלגסה, ומוכיחה לה שלא צריכים להסיל אימה על ילדים על מנת שיהיו מחונכים וקשובים.
שותפתה של מטילדה בבית הספר היא מחנכת הכיתה גברת גיני נוגט שמאמינה שמקומה של מטילדה הוא בכיתת מחוננים, ושצריך לקדם יכולות כמו שלה.
בעוד מטילדה נאבקת לשמור על עניין בכיתה א' בזמן שהיא בעצמה קוראת את 'מלחמה ושלום', היא מגלה כוחות על מיוחדים אשר הופכים אותה למגה-ילדת-על אך עלולים לגרום לה לסכנה נוראית.
